This answers the question of what happened to the egg, some sort of owl-like Rito Ave took it. And raises a bunch more.

Might be the perfect answer but now their is a question why their are evil birds that the Queltz allow them to do whatever the hell they want. Further more, Why are they even allowed to do that? Lastly, why was this Dark aves their in the first place. As it seemed to know roko was going to follow it. As this entire thing was one big ambush.

Not going to lie this one segment answers like 1 question but raises like 30 more.
